Hole in new roof membrane where boiler flue was

Hi, I am having my roof re-tiled and boiler flue re-sited, ready for solar panels to be fitted. Roofer put on membrane before plumber came (mid-job for roofer) to re-site the boiler flue. This has left the membrane hanging open where the old boiler flue was. Roofer said he would ‘patch it up’ before laying tiles, but now tiles are on, it doesn’t look patched up, membrane still hanging where it was cut around old boiler, and can see daylight when looking outwards (looking downwards through old boiler flue hole). Is this acceptable ? Will rain water come in ?
