So the mould is likely due to condensation etc, prior to getting the insulation / ventilation sorted, what should I do to the rafters / joists etc to ensure they're ok to be undertaking a re-slating ?

Condesation is usually caused by over insulating and inadequate ventilation. Clean all rafters/joists with cleaning solution and keep area well ventilated.
