Water sealer for external walls

Hello, we live in a house built with bath stone. Above one window sill some water comes in when it rains heavy in one direction. Someone has advised us to use external watersealer now. They have said we may need to get repointing done at a later date. A relative have expressed concern that the watersealer may impact on future repointing work. Is this true? We are wanting to sort it before the winter sets in. Thanks Sarah
