Why are there 3 connection holes on the base of my new toilet?

The base of my toilet has 3 machine made holes. A main hole where the toilet connects to the plumbing and an additional hole on each side of the main hole. The toilet is installed now and the 2 additional holes are not plugged or connected to anything so smelly air is able to come through and make the bathroom stink like a urinal. I can't find anything in my research online.. Why would there be more than one connection on the base of the toilet? Are these 2 additional holes supposed to be plugged?

Can you send or post a picture. Not too clear from your description where everything is. Are the two holes on the toilet base not locating holes for a fixing bracket.
