Leaking flat roof and/or problem extractor fans?

Hi Advice sought please. I have an 8 year old home (located in Reading) with a complete felt flat roof. I am getting water ingress in both upstairs bathrooms through the extractor fans, whether it's the ducting or the area around it I'm not sure but it drips from the fans. One of the fans no longer works as a result, and upon removing the fan cover I find water often accumulates in it and is staining the ceiling around the fans. I don't think it's simply condensation accumulating and running back down the ducting, but I'm not certain. I did get the area around the flues patched up by a roofing company in March but it hasn't solved the issue - it seemed to stop but has restarted recently. The same roofing company are saying only a whole re-roof would solve this. This may be true but the area is large, to the point where quotes come in at around 5 to 6 K including VAT, so before I look at such an outlay I want to be sure (wherever possible) it's not an extractor fan installation issue, or something roof related that cannot otherwise be repaired. The hardest part is eliminating the extractor vs roof variables because i haven't yet found either a roofer or electrician that will investigate or advise - is it, for example, possible to diagnose this without stripping off the whole roof and re-roofing?
