Making good after wall/plinth damp proof injection of both stone & timber from a survey requirement

Having had conservation by injection of walls, plinths & sole plates to my grade 2 listed, 17th century place approx 8 months ago, the making good now needs addressing. My initial solution considered (simply?) dowelling & staining the drilled period timber sole plates and lime mortaring all internal & externally drilled walls & composite plinths, etc. However, in order to satisfy doubtless conservation requirements, I'm seeking best practice advice with an open mind - albeit minus a bottomless pocket (and reluctant desire to contract/reappoint the preservation/proofing contractor).
