Yes this can be done , some people won’t want to because its harder work then a whole new conservatory , also older upvc windows are usually 60mm thick and up to date ones are now 70mm this can be a issue as your original roof aluminium base will be 60mm however they are good safe ways to get around this issue without losing strength or causing a problem, please get in contact for further guidance and potentially a price if you would like many thanks George

You can replace the windows without replacing the roof but, if the roof is glass not polycarbonate then it would be safer to deglaze the roof before removing any windows and I am guessing a set of french doors.You can then replace double glazed units in the roof. Although t is unusual to replace windows and doors without upgrading the conservatory roof with a thicker polycarbonate roof or new technology solar reflective glazing.So more information and pictures of the conservatory would help.
